What does a low knocking noise mean in a 2001 Malibu Oil was low but it's okay now?

It means that the engine was damaged when the oil was low. Main and rod bearings ride on a thin film of pressurized oil. If the engine is run without enough oil to create that pressure, it can cause damage to the bearings and wear on the bearing surface causes pressurized oil to leak out. Once that starts, the oil pump is not capable of keeping up a high enough volume of oil and you start getting knocking and low oil pressure.

In other words, once that starts, the engine is pretty much done.
